I'm guessing the only problems that could arise are fonts showing at the wrong size, which should be planned/expected. Other than that I don't think there's much that could go wrong.

The problems could be for example in the theme updates or other plugins the css show in px.

I must change all css for a best seo?

You don't have to change anything for SEO.

You've just said that you prefer using something other than px.
Search engines can't be bothered either way.

Search engines can't be bothered either way, but "em" is more responsive and best optimizer
