Using Google Webmaster Tools

I just checked the links for my site using 2 methods:

link:mysite.com

Go to google webmaster central and:

Your Site on the Web -- > Links to your site

Both provide a very different set of links that appear to point to my site? Is it normal? Which ones are used to count for PR?

Google's link: operator provides a sample of the links for a domain, not all of them. This is very normal.

And which ones count for PR? The issue is that the ones I see in Google Webmaster contains some links that are from blog comments and appear to be no follow! Now I always thought that no follow would mean that Google will not follow them back to my website. Does the fact that these are there in the Google Webmaster Central mean that this assumption is incorrect and that Google does follow them??

You would need to find out which ones are nofollowed and which aren't to know which ones are passing PR.

About nofollow - the links are still followed and crawled, but those links will not directly help the linked site's ranks or PR. nofollow simply means, stop the juice flowing to this link.

Both link: operator and link in webmaster tool not report all link because they prevent you to manipulate search engine ranking.

I doubt both of those tools will give an accurate count on your backlinks.
I have been using those for a month now and got weird results over time.
Especially the webmaster tool, i just dont trust the results.
But it's kind of a good way to get an overview only, and not the exact one.
