Java applets
We used to give away Java applets running a free applet from our site. There are tons of websites having our code. The thing I just realized is that search engines do not see them as inlinks and so it doesn’t help me with the organic position. I can change Java applet to html so that new websites using our code will be counted by search engines. But what about those ones who already have our Java applet code? I can’t contact them all asking to change the code as there’re too many of them. Does anyone have an idea on how to bring them to countable ones?

I cant see a way to do that. Once the code is out, you can't change it.
