What are the negative affects of using this format (.jsp) for your website in regards to seo?

Absolutely none.
It spits out HTML to the browser / user agent / client so it doesn't matter. If you would like to hide the backend technology used to power your site you can configure your server to parse java in files with .html extensions. There are no problems with SEO in using .jsp although you should try and avoid dynamic URLs if possible and maybee use a URL rewrite to make them more SEO friendly if they are not.
