URL pointing confusion

Big question I could use some advice on. Company has a few websites that require a log-in. After user logging in users are redirected to a different root url that is the url same for multiple very different site.

Hard to explain, so here's an example.

siteone.com = main site
othersite.com/siteone = url after logging in

sitetwo= main site
othersite.com/sitetwo = url after logging in

However, if you go to othersite.com it's a dead site

Our head of tech. doesn't think this harms our ranking, but I'm not convinced. She's got 5 sites going back to these main othersite.com and I'm afraid our rank is suffering. What does everyone think?
