removing meta keyword tags from some pages
I'm wondering if we're being punished for having meta keyword tags identically across too many pages on our site. Is the repeated use of keyword terms across multiple pages deemed "spamming" by the search engines and punished?

I believed they will just be ignored if the keywords only appear in meta tags

It probably isn't a problem- but it isnt helping either. Id suggest changing the meta tags to whatever the exact content matches.
