Me too! It would make answering them so much easier!

It would help if you gave some context to your question...

Are some of your pages not being indexed?
Which search engines index are you referring to?
Are you getting supplemental results for some of your pages?
What are you trying to accomplish?

In order for a page to be indexed, there must be a recognized (crawled) link to your site, from somewhere ... anywhere. Aslong as that link is recognized by google, once google crawls your site, you'll be indexed. It may take a "deep crawl" however for *all* of your pages to be indexed.

PR is a measurement of popularity and is also a measurement of how often a site gets crawled - more links on higher PR sites = your site being crawled more often.

    Thumbs up

As a general rule, the more pages you have indexed, the more relevant your site will become with regard to search engines. You have to look at the larger picture though. There are so many other factors to consider as well. Depending on which search engine you are referring to (they all have different search algorithims) the effects can mean slightly different things. For instance a site may have 1500 non-relevant BL and rank very highly on MSN for this, while Google would rank a site with 20 relevant BL higher. Multi-faceted approach is to work from general to specific within a broad range of factors:

    1. On page factors- Content is king! Well written and edited copy which is informative with quality links to authority sites will definitely improve your sites relevance to not only your visitors, but also the search engines. HTML or XHTML with CSS seem to be most effective and provide a high level of accessibility (again important to your visitors AND search engines). Correct use of Title tags, headers, alt. image tags, strong tags and meta information with proper keyword density in tags and content body are of importance. I would place their weight roughly in that order. Each page of your site should focus on a few targeted keywords and keyword phrases.

    2. Linking- Both internal and external links should be formatted correctly and anchor text used when possible. Vary the anchor text over your targeted keywords for optimal results. Internal links should be easy to navigate and should use the targeted keywords you are optimizing for on the pages they point to. External links should be from highly relevant or authority sites wherever possible and from sites with high PR. Good examples are industry specific authorities, high PR directories such as dmoz and yahoo, niche directories specific to your industry, article distribution sites and press release newswire sites.

    3. Site Architecture- Make sure the code is clean and trimmed down. Search engines prefer sites that are easy to navigate and do not like bloated code. While it will not greatly affect your SERPS position, it is general good practice to make sure your code validates with W3C guidelines for accessibilty. Also a good idea to keep your query strings as short as possible and do a mod rewrite using .htaccess if necessary.

As the focus becomes narrower, you will find that you have added more quality pages to be indexed with relevant unique content on each, that you have boosted your PR by the use of quality links, and that your site is streamlined for ease of indexing by the search engines.

Great Content + Correct Keyword Tags + Relevant Links + Lots of Pages Indexed = Desired SERPS results!

    Indexing of Pages

Is there any way to keep search engines from indexing pages in side our website. We use a framed website and only want the search engines to bring people to the index page instead of individual pages inside the website which is confusing to our clients.

hmmmm.... i'd buy yourself a book on search engines to be honest. This is such a wide series of questions that it would take a 100 pages to answer. In the first instance get a good grounding on search engine marketing and then come back on here if and when you get stuck on particular aspects of indexing and search optimisation.
