If they are "In your website", why don't you just delete them?

    For google.
Just use Ahrefs, MS, GWT to collect the list of all the links. Then check them. Good links should be deleted from this list here. As a result you will get a list of "bad" links. Make the copy of every link (you need to have both URLs - with www and without one). And then send your list to disavow.

Either by Manually i.e. contact site webmasters to remove them, otherwise use Google Disavow links tool for free.

If your website contains SPAM links, No other goal you have to delete it yourself.

If some spam links are pointing your website: Just Go with Google, Ahrefs, Backlinkswatch, Seomoz, SEO spyglass to check & collect the unwanted links. (Some webmasters are saying Google disavow/sandbox a "myth"). Remove by contacting the website admin or its tough to remove the SPAM back-links.
