Tweaking is almost always necessary to make shoping carts truly SEO friendly. PrestaShop is reputed for being SEO friendly, and so is Magento. But don't just buy into hype: when reviewing your options, refer to this helpful Moz source:

(This also gives you an idea of the kinds of things you will have to tweak and configure in the cart of your choice.)

    Hello hurray!

I would recommend you to have a look at CS-Cart. Our company works with this system for several years and can confirm that it is good for SEO. Besides, it has lots of features that can be compared to Magento. But unlike Magento, CS-Cart is not that heavy and complicated. CS-cart has almost all SEO features described in the article posted by Phillip (there is not a shopping cart that has all by default). Good working Blog and Canonical url add-ons for CS-Cart are available via third-party developers at affordable price.

    Kind regards

Aside from CS Cart having most of the SEO features, have you found that it lacks in customization/flexibility compared to Magento?

I've started to get into Magento, and while heavy, complex and having mixed reviews/opinions, I seem to like it so far. It does take quite a bit to grasp though. I like the flexibility it has, but worry with what people say about problems, updates & extensions that arise.

One of the reasons why I went with Prestashop and not with Magento was precisely for the same reason of magento being very heavy and complex. However the discussion forum community of prestashop has been lacking in activity and it is very hard to get any help from their moderators. Besides, their seo ad-ons are not that great.
    What about Os-commerce?
