I am taking ROI Revolution's Google Analytics course, they are one of only a handful of invite only Google Analytics Certified consulting companies. Although GA may seem very easy to implement, it really depends on what type of site it is being used on. I'm finding out 90% of the time, GA isn't set up correctly, or with incomplete parameters.
I'm taking weekly lessons and phone conferences and webinars, and last week they did mention a specific purpose for why you would need to place two codes. For a secure shopping cart, they do suggest you use two different codes, the http and https one. I'm not really the authority yet, but if you give us the reason you are wanting to do this, I might be able to help. If you are trying out a new filter, you should create a separate profile. If your site is the main revenue generator for the company I would suggest taking their course.
