What happens if I use includes for my pages? Will the search engines see them?

Are you referring to SSI ? If that's what your talking about, yes, SEs will crawl/spider ( see ) them without problems because the information within the include file is parsed on the server and the spiders get it delivered just like on regular .html pages.

How does SEs know about includes? They can see only HTML output. Matter of common sense!
