Depends on what your goals are. You should first define what you are trying to accomplish and then move to the analysis phase. For example if you don't have a lot of traffic on your site you would want to analyze your site from an SEO perspective. In this case look at both onsite elements and offsite elements.
However if you find out that your site has plenty of traffic but no business to speak of from it then you need to analyze your site form a usability and conversion perspective. In this case you would want to analyze the site by looking at the flow of the site and architecture.
The most important part of analyzing a site is determining your goals and putting the metrics in place to measure your success in reaching those goals
