We all know interlinking helps spread juice to your pages, but does the anchor text on these links help to determine how relevant your site is to your targeted keywords?

It does. And best thing is - that you cannot overoptimize. All your 5000 internal page links can have exact same anchor text shall you wish to.

That's why navigation is important. Googlebot will look at the words linking to the internal pages to determine what each is about. The thing is to not start obsessing about navigation. Yes it's important but not worth spending days alone drawing diagrams and going crazy over. Get the correct words linking to the pages, get a breadcrumb nav if you can, make it user friendly, and start on the content.
