in query stats it says your keyword comes up number 3 under average top position for example but when you do a google search for your keyword its not number three.
If this is what you are asking i have found the same and made some discoveries for the difference. The first is these query stats do not distinguish between search country sites only and search whole web. ie it may say 3rd position but this is third position only if the country specfic filter is selected.
Another thing i have noticed is the top search query clicks can relate to google images and not google normal search.
The is also the difference between an averaging across data centres over a time period (which is what this info is) and when you do a search on google you are getting one data centre at a specific period in time.
On top of these three discrepancies i have checked out the still seems anomolies. These anomilies i think may have something in common with the anomolies that seem to occur when searches using API keys are used.
Bottom line. No IMO it does not mean your live rankings will change to the rankings given in the webmaster tools. It also does not mean they wont.
