I may be misinterpreting what you're saying, so please correct me if I'm wrong, but it looks like you're saying indexing and placing a site in the SERPs are the sam thing when they're not. If the pages of your site show up when you do a site search (google site:mysite.com), then you're indexing fine.

A site's PR does not determine where it will land in the SERPs; the quality and quantity of its backlinks do. Even though you may have a higher PR than those other pages, if they have even one awesome link where you might have several low quality links, then they'll outrank you in the SERPs. You need to work on getting higher quality links; these need to be relevant to your site and use good anchor text.
