Are any pages duplicated content?

Are all pages indexable?

Are they all listed on an HTML sitemap?

Are they all listed in an XML sitemap and is it submitted to Google?

Is Google Webmaster Tools showing any errors or unreachable URLs?

Is the robots.txt inadvertantly blocking any URLs?

Are there broken links to the URLs that would otherwise by reachable by those links? Run a broken link checker.

Some of the pages could be orphoned and not indexable.

The link: command in Google is not a reliable tool to check back links. Google's webmaster tools gives a better representation.

Whats the URL?
