Getting Indexed
To get completely indexed with a relatively large site does it ensure you get fully indexed if you organise the navigation in to a variety of well chosen sub directories? I have observed some seo companies doing this and it appears that they get a full crawl each and every time. Do you think it's also due to them doing some deep linking?

To get a large site completely indexed, you need plenty of "incoming link juice".
Good navigation is essential, a "fairly shallow" site structure is normally better and deep links certainly help, but the (general) key is link power.

site structure really does matter... and of course your effort.. site map and link building really helps...
