Don't panic! There is a bug right now in WMT. Barry Schwartz wrote about it here:

WMT is now only showing the links that go to a page other than the home page. According to John Mueller, it is a bug and Google is working on it. The links are still there and are still counting towards your site.

I think it's showing even less links than just the homepage..
That comes from a site with 100's of quality links to the homepage.Total links

It seems to be getting worse rather than better. My main site went from 3800 to 900 links. Today it shows 113.

Also, it is not just the home page. Almost all of our linked to pages have lost ALL of their links.

I had over 1400 total links from 113 different domain and now i have 637 links from 13 domain. I think google making mega changes for backlinking.

Yeah I noticed some 70% backlink drop as well from 31K just week ago.. oh well am sure its going to be back up and running soon.

The WMT links are indicating again: Woke up this morning and found 43,002 links.

Dr. Marie when you download more sample links on webmaster tools how many do you get? On google webmaster tools it is showing i have 637 from 13 domain but when i download them i have over 1400

For the site I mentioned the count is back up to 11,000, I think it was either at 12,000 or 15,000 before, can't remember.

You're right! WMT says I have 132 links pointing to my site but when I download the latest links there are 5700 there.
LOL. How many client calls have you had over this issue? I have had several!
