Yeah it's a good read but no entry about problem I got on the Google Webmaster Dashboard, where it said,

'Sitemap Not Allowed'.

I placed the sitemap.xml on the top most directory though.

I used the sitemap generator from xml-sitemaps, I noticed that the sitemap didn't include all the deeper link html, is this normal?

It should include EVERY link.

We've been using gsitecrawler which is super easy, try that and see if you have the same problem. It should include EVERY link

I have just read Google's post, but still could'n find answer to my issue. I submitted a sitemap in November. Status is OK and it says that *** URL's are submitted, but yesterday i found that none of these url's are indexed by google. Any ideas what might be causing the problems, and how can it be fixed.

Check the date and time when the website URL been indexed. Sometimes there will be delay in showing the website index information.
