I'd ideally like to know more about your requirements, but I can report a happy experience with OptionCart and Mal's Commerce. They integrate together to offer a nice solution for small, budget-constrained stores. It's not for everyone, but they do have thousands of happy and successful stores.
OptionCart -- product catalog and database (modestly priced)
Mal's Commerce -- shopping cart, check-out, affiliate program, and more (free, believe it or not)
Per your request, they are PHP/mySQL based and are very search friendly. Better, they both have active user communities for support and help and are run by mega-friendly people.
