Affiliate Program Link Structure
I'm building an affiliate program into a new project I'm developing.
I was wondering if anyone had ideas on how to structure the affiliate's links to possibly provide a link boost without getting nailed for duplicate content?

Perhaps you should focus on linking strategies to maximize sales eg inner page links
if your product is good, you will get enough affiliates linking to you to get 'link boost'

yes, we've worked on the site itself and are in the process of optimizing and testing. We're specifically discussing how to create the links for affiliates to find something that is reliable for the affiliates, and won't cause duplicate content issues.
simplest is a php variable on the end of the url, we're trying to ascertain if this would cause a problem though it there are 1000's of links like: domain.com/index.php?affiliate etc
